Mine has been the same way for over a year. I thought it might of been faulty wiring in the door to truck connection inside the door jam. I tried the keypad as I opened and closed the door, and it made no difference, so not sure what it could be. Maybe bad keypad?
I did the passenger side on my 02 a few weeks ago. Job was easier than I thought it would be and went without a hitch. The project will give you some good pointers.
I have a 2002 and have the same issues you are describing. Turns out my fuel pump was not holding pressure after the ST was turned off and the fuel in the lines was leaking back into the tank.
Instead of replacing the pump, I now make a habit of cycling the ignition 2x before starting so...
I replaced mine two years ago, it was a royal PITA! I had to take off an engine support bracket if I remember correctly. It may be worth the $354 to have the shop do it.
My 02 with currently 112,000 miles pulls a 24 ft pontoon with no issues. I certainly know it is back there, but the 4.0 gets its moving just fine. Braking is another story, but overall, it tows pretty well.

My mom has an 08 Mountaineer with the same traction control system as the 2nd gen ST. I have taken it into a ditch and gotten 2 wheels completely off of the ground. The traction control system brakes those 2 wheels which are just spinning, and transfers the torque to the 2 remaining wheels on...

It will fit. My Arctic Cat fits in the bed with no issue (snug, but it fits). I think my AC has a larger chassis than the Polaris, so you should be good. Tailgate supports load fine. (I have been on many 200 mile road trips with the tailgate supporting the weight as shown below.
