A friend of mine just had his ST flashed for tranny problems. However, the TSB they used was TSB-013-8, dated June 22,2007. Sounds like a later release.

I had a loud clicking noise since new delivery. At first it sounded like a bad HVAC fan but it was isolated to the engine. Ford replaced my V8 this month after 8 months of doing the dance. Don't know if you have the same issue. Sounds odd that it would start after your tranny work.
