Harmonic Balancer Misaligned even after replacing

Hello everyone, this will be my first post on the new site. I recently swapped a new engine into my 04 Sport Trac which I know was running great and had timing chains and guides replaced prior to me acquiring the engine. After running the new swapped engine for a few days I noticed some belt squeal so I checked all the pulleys and noticed that the harmonic balancer was towards the front of the car a little bit causing one tooth of the belt to be exposed towards the front most of the vehicle and the belt was riding on the rear of the harmonic balancer thus chewing up the rear side of the brand new belt I just put on. I then proceeded to swap the old harmonic balancer from my other engine which I knew to be good on to this new engine in my vehicle to find the same problem. My question now is what could be causing this issue? I've checked all of the other pulleys for play as well as replace the tensioner to find no other issues and no other misaligned pulleys, it seems as if my issue is all in the crank pulley / harmonic balancer The harmonic balancer is torqued down to the best of my knowledge and I don't know of any other issue that could cause this problem. Any advice would be much appreciated thanks in advance everyone.
 
First I would check the key. It could be damaged and not allowing the crank pully to fully seat. Im not sure of the type of key. If it is a woodruff type the inner portion may be cocked up. Stopping full seating. That could mean damage to the key way....Just an Idea.
Hopefully not damage to the crankshaft.

Thanks for the response! I will definitely check that when I get some time to pull the harmonic balancer off again, I'm pretty sure it is a woodruff key type. Do you know if these keys are able to be removed? I'm thinking I could swap keys from my other engine if that's the case.

They can be taped out with a narrow punch. You issue is, to put something behind it. As so it wont fallinto the oil pan.
If you have a pair of needle nose vise grips. You might beable to pull it towards you. They do fit tight.
Make sue the new key is level. If not, you might have an issue for miniture filing. Or something not lettin the key seat level.
Of course this is guess work on my behalf.
 
Check the bolt, are you using the OEM fully threaded bolt??? Sometimes they snap and people install a shouldered bolt.

ALSO what year was the accessories from ?? there are different assemblies depending on the motor.. Check all the pulleys, Water pump and alternator alignment. Also the idler pulley install, it has that annoying bushing in it.
